I am having a difficult time finding a battery that fits in the stock battery tray. Batteries plus does not have any small enough. Do I need to modify the tray or what?

I put a Motorcraft BXT-56 in mine last fall. I can't really comment on reliability yet but it fit good and looks right:

Paul,
You can purchase the correct family of battery from most Ford dealerships. Just do not exepect the parts counter person to give you the correct model battery unless you tell them the correct group size (see Darren's post above). Last I checked they only carry the 100month Motocraft any more. Don't bother telling them it is for an SVO:rolleyes:.
You should also be able to hit most popular part stores to pick up a group 56 battery. Again don't bother tell them it is for a Mustang, Ford or SVO. Just the group size info is all you need.

Yup. Group 56 batteries are what fit these cars.
I believe the aero Mustangs use a group 58.
