Is the supposed to be a check valve on the hose from the intake manifold to the vacuum manifold ("tree") ? It would make sense to not toss boost down the entire vacuum system, but I'm not sure.

No. The volume of the lines/hoses/things that would see pressure is infinitesimally small to not even be bother with including in the calculations.
There is a check valve from the vac/pressure tree to the brake booster, one in-line to the EGR solenoid and one that keeps vacuum in the vacuum reservoir and dash vac motors circuit.. Fortunately there is no manifold pressure sensor.
Several of the other connetions need to see the positive pressure (Overboost Switch and boost gauge, for example).
